In the near future, a sudden and inexplicable sea rise has left much of human civilization underwater. Ikaruga Natsuki, a young man who lost his mother and leg in an accident several years ago, returns disillusioned from life in the city to find his childhood home submerged by the sea. With no family or resources left, he is all that remains of his past. The only thing he possesses are the ship and submarine bequeathed to him by his oceanologist grandmother, along with her debts. His sole hope for a brighter future lies in an opportunity presented to him by a suspicious debt collector named Catherine. They set sail together on a quest to locate the sunken ruins of his grandmother's laboratory in search of a treasure rumored to be hidden there. However, what they discover is not wealth or jewels; instead, they find a robot girl named Atri sleeping in a coffin at the bottom of the sea. Atri is a machine with human-like appearance and emotions, and she expresses gratitude for being rescued by thanking Natsuki: "I want to fulfill my master's final order. Until then, I will be your leg!" In a small town gradually being swallowed by the ocean, an unforgettable summer awaits this boy and this enigmatic robot girl.
