It has been 100 years since the conclusion of Harukanaru Toki no Naka de 2. In that time, not much has passed in the future world. One day at school, Nozomi encounters a mysterious boy who sends her to Kyou, a city in another realm that closely resembles Kyoto during the Heian period. There, the Genji clan, led by Yoritomo, is engaged in war with the Taira clan, headed by Kiyomori. The Taira seek to defeat the Genji by unleashing vengeful spirits to disrupt the flow of natural energy and instill fear throughout the land. It turns out that the boy is actually Hakuryuu, the White Dragon God who safeguards Kyou, whose power has been diminished due to the presence of these malevolent spirits. As the Hakuryuu no Miko (Priestess of the White Dragon God), Nozomi joins forces with the Genji in order for Hakuryuu to regain his strength and return home.
