In 2016, there was a nuclear power plant meltdown in Tokyo which caused a significant disaster. Twenty years later, due to high levels of radiation, the city has become abandoned. A distress signal is received from that area. The Self Defense forces send three girls from Coppelion's special unit to search for survivors. However, they are not wearing any protection against radiation.

Coppelion was first announced to receive an anime adaptation in 2010, but the project was put on hold after the 2011 tsunami that struck northeastern Japan caused the failure of a nuclear power plant in Fukushima.
