X-Bomber  

In the year 2999, after Space War 3 ended in the Solar System, an alien cruiser breached Earth's defenses and issued an ultimatum for humans to surrender the F-01 or face annihilation. Fortunately for humanity, Star Fleet's last remaining hope, the X-Bomber, successfully defeated the alien cruiser. However, this victory did not answer the question of what exactly the F-01 was. Meanwhile, when a mysterious spacecraft appeared near Pluto and was attacked by the alien cruiser, Star Fleet Command realized that there was more going on than they initially thought.

X-Bomber is based on the marionette tokusatsu TV series of the same title (renamed Star Fleet for the English market).
