In the year Universal Century 0096, three years after Char Aznables failed attempt at forcing human migration into space, life continues in Earth's orbiting colonies. One such colony is Side 4, home to Banagher Links, a 16-year-old living among his classmates. Meanwhile, Audrey Burne, the last descendant of a tyrannical family, decides to steal the key to Laplaces Box from its current holder on Side 4. The Box is said to have the power to shape the universe's course and prevent it from falling into the hands of Char Aznables Neo-Zeon Sleeves. During her search for the Box, Audrey encounters Banagher and changes his life forever. However, when Side 4 comes under attack by the Sleeves and their prolific fighters Marida Cruz and Full Frontal, Banagher takes control of the newly built Gundam Unicorn to protect his friends and defend humanity's fate.

Mobile Suit Gundam Unicorn was awarded the Tokyo Anime Award in the OVA category twice in a row, in 2011 and 2012.
