During the transition from spring to summer, Makoto Yuuki continues to work alongside the Specialized Extracurricular Execution Squad (SEES). Although they have been defeating Shadows for some time now, their new enemy is Strega, a group of rogue Persona users who seek to exploit the Dark Hour. It seems that Strega possesses information about the true nature of the Dark Hour. Meanwhile, SEES takes a summer break in Yakushima and is joined by Aegis, an amnesiac android created for the purpose of destroying Shadows. Despite being unfamiliar with her surroundings, Aegis proves to be a valuable ally to the team. However, she remains fixated on Makoto and follows him closely throughout their investigation into the mysteries surrounding the Dark Hour. As they delve deeper into this enigma, the nature of the mysterious bond between these two individuals begins to unravel.
