In 2148, two years after the conclusion of the original Fafner in the Azure TV series, Tatsumiya Island and its remaining inhabitants have made some progress towards recovery. However, Kazuki, our protagonist, is still struggling with his injuries from fighting against Festum two years ago. He clings to a promise that Soushi made to him before he died, which was to return to the island and fix everything once again.
Kazukis hopes are reignited when an unmanned submarine floats into Tatsumiya Bay one night, carrying with it a mysterious "boy" named Misao Kurusu who claims to have been sent by Sōshi. However, this new arrival is not the person Kazuki was expecting; he turns out to be a non-human being whose true nature remains unknown.
With Misaos arrival, hostilities between the Human Army and Festum break out anew. The Fafner pilots find themselves in the most desperate battle of their lives as they fight for the fate of two races - humans and Festum.
