The narrative centers on Maya, a daughter of the ex-headmaster of Waldstein Academy, and time traveler agent Fumiaki Uchida. In 2012, Earth was invaded by aliens, prompting time agents to be sent back to 1999 in search of the Nostradamus Key, which was prophesied by Nostradamus as a key that would bring about the apocalypse. The story unfolds in two parts: firstly, Maya returns to the Academy with an intention to destroy it and succeeds her late father's position as principal. However, she encounters Fumiaki, who informs her of the impending destruction. Despite initial distrust, they form a pact to locate the Nostradamus Key.
To find the key, agents were provided with specially designed cell phones that allowed them to take photos and determine if an object was the key by thinking about destroying it and capturing its image. If the resulting photo depicted a peaceful world, then the subject was indeed the Nostradamus Key. Conversely, if the image displayed destruction, then it wasn't the key. Maya and Fumiaki used these phones to investigate occult events that occurred in the town as they unfolded.
Alongside So Ra No Wo To and Senkou no Night Raid, Seikimatsu Occult Gakuin was part of the "Anime no Chikara" project, a project to create more original anime, not based on any existing media.
