In a world ravaged by war for over three decades against an alien species known as BETA, which invaded Earth in 1973, a high school student named Takeru Shirogane wakes up from a nightmare where humanity is defeated. He soon discovers that his dream was actually memories of another universe where the Alternative V project was implemented, sending hundreds of thousands into space while leaving the rest to suffer on Earth. Driven by a desire to change this fate, Takeru enlists in a military base in Yokohama, his former high school, and convinces its vice-commander and leader of Alternative IV to prevent Alternative V from happening. To succeed, he must pilot the giant humanoid machines known as Tactical Surface Fighters (TSF) alongside his fellow cadets within two months, using his partial knowledge of the future.

Muv-Luv Alternative adapts the first six chapters of the visual novel of the same name, which is the third and final part of the Muv-Luv trilogy.
