Humanity faced the threat of extinction from extraterrestrial beings known as the Zentradi. To secure their future, they launched fleets of colony ships into space. On Macross Frontier, one such fleet was attacked by unknown creatures while a high school student named Saotome Alto was performing aerial stunts for a concert by popular idol Sheryl. Alto was suddenly thrust into the cockpit of a new-model fighter to protect Ranka Lee, whom he had just met, from the invaders' destructive path. Impressed with his bravery, S.M.S. Skull Squadron invited Alto to join their private military organization, where he continues to safeguard his friends and Macross Frontier.
