After temporarily withdrawing from the Kabuki District, the Altana Liberation Army appears to have weakened. However, with the Oniwaban, Shinsengumi, and residents of the district fighting against their remaining forces, Gengai Hiraga, Edo's greatest inventor, is kidnapped. Gengai is responsible for causing the enemy's withdrawal by rendering their weapons useless with his nanomachine virus. Now, his invention is at risk of being shut down. Meanwhile, on the Liberation Army's mother ship in Earth's orbit, a laser capable of destroying entire planets is activated. Shinsuke Takasugi and his allies arrive on the vessel to stop the weapon from firing. As a result, they must fight on two fronts to save Edo and the rest of the world.
